During the Clone Wars, the Neimoidian senator claimed that the cartel's resources had been co-opted without the approval of the board of directors. When accused of selling equipment to the enemy, Dod would agree that the Separatists used battle droids to some extent, but they were bought on the open market and thus legally used. In truth, his allegiance was to the Trade Federation and the Confederacy of Independent Systems.
Lott Dod joined the Trade Federation as senator and aide to viceroy Nute Gunray. To some extent, he was aware of the uneasy alliance between the organization and the shadowy Darth Sidious, but both him and Gunray acknowledged that they could use it to their advantage.
Dod and Gunray attended the Eriadu summit together with the other members of the Trade Federation Directorate. After the viceroy inquired about Sheev Palpatine, the Neimoidian senator informed his superior of the man's stance as a possible ally of theirs. The representatives of the cartel were flanked by a squad of twelve security droids--a thirteenth commander droid was secretly dispatched by Darth Sidious according to his scheme. Dod noticed the new model and informed Gunray about this. As the meeting started, a Human page approached the viceroy and told him of a plasma leak in his shuttle's engines, a matter he needed to attend immediately. Dod asked him whetever or not he should remain with the rest of the delegation but Gunray told him to accompany him. Shortly after they departed, blaster fire erupted and the Directorate hid under a force field, however they had not expected a betrayal from the battle droids--the droid commander had been programmed by Sidious to kill the non-Neimoidian members of the Tradee Federation's governing board. Th thirteen battle droids unleashed a volley of laser bolt upon their unfortunate victims before being deactivated by field disruptors. Due to their diplomatic privileges, the pair left without responding to any inquiries. When the Republic launched an investigation on the matter, Dod said that both he and his superior had been puzzled by the thirteenth droid.
Much to their chagrin, the Galactic Senate passed the bill enacting the taxation of the outlying trade routes, however the Trade Federation was not willing to accept it and began conspiring with the Sith Lord Darth Sidious against the Republic.
During the Invasion of Naboo, the senator dared to deny Queen Amidala's charges against the Federation, his arguments being accepted by fellow politicians who were on the Trade Federation's payroll or feared the commerce guild's wrath.
As the Clone Wars raged on, the Republic became aware of the Trade Federation backing the Confederacy of Independent Systems, However, the government ignored the treasonous acts of entities like the Federation and the InterGalactic Banking Clan, as they were vital to the Republic's economy. Dod kept denying that his organization was not a member of the terrorist movement, stating that the cartel's assets were plundered by the seccesionist movement without the approval of the board of directors. He acknowledged the Separatists' use battle droids but said that they had been bought on the open market and thus it was legal equipment.
In late 22 BBY, Dod conspired with pro-Separatists Archduke Poggle the Lesser of Geonosis and Senator Rush Clovis of the IGBC to strenghten the Separatist Droid Army, ultimately investing in a new droid foundry. The Trade Federation senator started demanding a bigger share of the profits, much to the chagrin of Clovis who declined. Dod and Poggle attempted to blackmail their partner by poisoning his love interest, Padmé Amidala. In fact, she had been sent by the Jedi Order to spy on them and learn as much as she could about the plot. She was saved, when Clovis and a pilot disguised Anakin Skywalker threatened the Neimoidian and forced him to give them the cure. Skywalker however took Amidala and left the Banking Clan representative to be arrested by a squad of battle droids under Lott Dod's orders.
When the Galactic Republic began negotiating with King Katuunko about joining forces with the government, Count Dooku dispatched Dod to intervene on behalf of the Confederacy of Independent Systems. The Neimoidian politician tried to convince the monarch to pledge Toydaria's support to the Separatists in order to avoid any attack while also telling him that if the planet did not, then the Trade Federation would be "forced" to cease all business with the Toydarians. He failed to fool the king into accepting his offer, as secretly Katuunko had agreed to help Senators Bail Organa of Alderaan and Jar Jar Binks of Naboo, who were there on behalf of the Republic.
